my screen saver shows a group of half-dozen atoms completely detatched from the protein being worked on
anyone ever see anything like this?

Many proteins are shown on the jmol site: http://jmol.sourceforge.net/fah/ In some cases, there are lots of solvent molecues in addition to the protein itself. In other cases, the protein drifts out of the center of the box and it wraps around from the other side. (If there are a large number of protein molecules, they'll distribute themselves into a uniform distribution. You only need to calculate what a single one does, so divide the total volume into smaller volumes just big enough to hold each single atom. If the protein moves out of the center of the box, say to the left, then a nearby molecule moves into the box from the right. [sort of like a hall of mirrors])
