I've been running the folding client for about a week now and, even though my runtime is typically a small fraction of the deadline time, I seem to always be stuck with the baseline credit. As an example, I had a work unit with a "Deadline" of 2d 18h and "Run time" of 3h 54m but was still stuck with the "Base Credit" value. Am I looking at the wrong values for deadline_length/elapsed_time ratio?

You need to get passkey for your bonus to activate. When passkey is entered in Account Settings section, it takes 10 returned WUs for bonus to start counting

There are FAQs for Points- https://foldingathome.org/faq/points/ - and Passkeys - https://foldingathome.org/faq/points/passkey/. The second one includes a link to where you can request a passkey.
To sum up, to get the bonus points you need to a. have a passkey, b. complete and return 10 WUs, and c. maintain an 80% or better completion rate of WUs assigned to your username and passkey.
