So I have a quad core computer with 2 GPUs as well and am only using it for Folding@home. How do I check to make sure it uses all cores for folding? And if it is not using them how do I enable all for cores for this program?

GPUs do required CPU support to move data to/from the GPU. Depending on several factors, this is commonly as much as one CPU thread per GPU, so the default setup for a Quad CPU and two GPUs is to allocate 2 CPUs to the CPU slot. Whether this is the optimum for your system or not, you can alter that setting manually using Advanced Control (aka FAHControl) in the slots configuration tab. Other values may increase or decrease your total production. Note that the PPD estimates take a long time to stabilize to new values.
