As per title, I'm folding on CPU, I'm fine folding on GPU. If it folds on both it overheats and shuts down my system, which is not great!
So is there a command line I need to do to say if ID01 is running Pause ID02 and if ID02 is running Pause ID01, and where and how do I input it?

In the configuration, you can only set up one or the other will it fold. I recommend using mainly GPU since it is one of the most lacking resources for the project, as every system has a GPU. But no, there's no way to set only one at a time (unless you micromanage).

Which operating system are you using?
I can only speak for the Windows version, but through the Advanced Client (right-click the tray icon, select Advanced Client), you can right-click a folding slot and select pause. (see below)

Well that's a shame, I'm happy to micromanage during the day, I'm not getting that many Work Orders, I guess I'll pause the CPU overnight.
