Today when I started FAH, the protien went to 0/1500.
But here is the log entry of it which says it should have resumed from step 450 (I would guess).

With all that stopping and starting, you could have corrupted the files.
The first one, doesn't look like it was shut down properly. The next two never
get started before you shut down again.
So it could have happened with the first one.
While I have had no problems with that client, it could be the cause.

You had an unclean termination. F@H tried to resume from the checkpoint file but it was corrupt -- so the only recovery path was restarting the protein from the top.

Oh I had a bluescreen yesterday I remeber. That would have did it? That kinda stinks, shouldn't it resume from a "last save"?

It depends on several factors. There is only one set of checkpoint files, and if it was in the process of doing a save but didn't finish the process, there is no valid data. Also, depending on your OS, the data being written to disk goes into a cache and until the cached data is actually written to disk, it's not recoverable. Then, too, depending on whether your disk is FAH or a journaled file system, the OS may not yet have written the filesystem index.
