I'm trying to get my GTX 680 classified to fold, but not having much luck. I did notice that the log gives this card a GF114 id, which I thought was fermi. I was expecting to see GK114. Anyway, all I get is

You need to update your GPUs list. Upgrade to V7.2.x which should update it automatically or follow the manual procedure described in the topic above.
You didn't post enough of the log to see which version of the FahCore is being used. That's currently the only difference and it's still working it's way through the distribution channels. After that change is complete, Development will go to work on the next generation of FahCores so there will be more updates when they are ready for distribution.
I wonder if the source of my problem is running linux? I am running version 7.2.9, which was installed 2 days ago, I think. Linux is new to me, so I'm still learning the ins and outs, but I can't find a GPUs list. I did find what I believe to be a GPU Id though

Yes, that is part of your problem. GPU folding is currently not supported on Linux systems. There is a third party hack to run folding with some nVidia GPU's on Linux using WINE, but that only works using older cards and with the V6 client.
