Yes, folding takes longer if you are using the computer. The CPU clients have a priority system that gets out of the way and effectively stop folding when the CPU is being used by some other program. The point is that if you are using the CPU, then that is probably the thing that you want to happen at that time.

The GPU clients don't have that capability, so the GPU is shared between whatever programs are using it whether it is gaming or your web browser. More to the point, if you are folding on a GPU then your game runs slower. In that instance you may wish to pause folding during your gaming session. If you game more than a few hours at a time, or you are likely to fail to restart folding when you are done then you are better off actually quiting the folding client and then restarting it afterwards for the client can kill the WU if it is on pause too long.

The only thing F@H might have done is showed you that your overclock is too high to be stable if your overclocking. It tends to work your computer a bit harder then other stuff such as gaming. So in a way it's a good test to see if your overclock or computer is stable. If you are overclocking try taking it down a bit. If you aren't maybe something is going on in your computer that is giving you that message.

There's a problem with that server. See the discussion here: viewtopic.php?f=18&t=16952

Unfortunately there is not a lot that we can do about it until the server's owner fixes it. He has been notified.

Just for reference, the total number of steps doesn't really mean anything in regards to points.

This...

[05:40:01] Completed 5000 out of 500000 steps (1%)

is the same as...

[05:40:01] Completed 5 out of 500 steps (1%)

The first one just means the time scale is moving along at larger jumps.

... and time scale jumps don't mean a whole lot, either. A protein with 3x or 4x as many atoms can easily take 10x as long to process the same number of time steps. That's why most people use PPD (points per day) to measure productivity, and even that isn't a perfect measure since the scientific value (and PPD) also depend on how fast you can return a WU, at least for those who run the SMP client.

Depending on the game it may even crash the computer, potentially losing the WU. I am not talking about a crash to desktop either. I am talking about a full on BSOD usually with a videocard related stop code.

Where can I see PPD in my folding logs?
I currently run 4 linux machine's (24/7) dedicated to folding@home.
Each machine has 8-cores and 16 GB ram. CPU usage is 100% all the time.
I run 'big' WU's (could choose out of small/medium/big in installation).

PPD is not found in the logs (unless you want to sit down and work it out yourself the hard way). The easiest way is to use a seperate program like FAHMon or HFM.NET to monitor the clients. Just click the Tools link at the top of the Forum.

@matrix1337: Please read this thread regarding monitoring your clients: viewtopic.php?f=61&t=17239. It's not sure that you run big WU's but it's possible because you've 8-cores machines. If I'm right only projects with 8955 base points are so called big WU's (see project summary page (http://fah-web.stanford.edu/psummary.html). Depending on how fast you successfully return them you will also get a bonus.
